Sackboy
I restored a nandroid backup of the stock rom in my S3 from a CM10.1 build, it didn't work at first but I tried and installed a stock based kernel and flashed the stock modem again, I after that I another restore and it started working But now I noticed that many system apps stopped working, like the maps and the camera app, what should I do? The Wolfy among us
titanium backup is capable of restoring stuff from the nandroid backup right? with that deselect all the system apps and restore the rest? I've not done it, just an idea...

You shouldn't use system apps of firmwares which are majorly different. Only similar firmwares must share same system files. You need to restore your user apps when you flash different roms. Flash the rom again and restore only user apps, or try wipe out.

Ideally, you shouldn't flash system apps. If you do get your hands on them, you need to move them to /system/app and set permissions. Best method to get your phone in working order, get the ROM which you are on, in CWM format /system and flash the ROM. Just clear cache and dalvik cache after flashing (without data wiping) and reboot.

piper
^In that case, get a flashable file of stock ROM and do the steps in CWM.
